在1800年大选中，他与阿伦·伯尔(1756—1836)在选举团获得了相同的73票。1801年2月，众议院再度投票，以超过半数得票(36票)的结果确认杰斐逊为总统。在杰斐逊的任期内，他以每英亩2.5美分的价格向拿破仑皇帝(1769—1821)购买了路易斯安那,由此将美国领土扩大了两倍。

杰斐逊的就职标志着民主共和思想的兴起以及联邦主义的衰落。他也是第一位在美国首都华盛顿举行就职典礼的总统。
